I have had a problem with one of my tanks that has lowly been dying off for months and a lot of them have brown patches on their gill area that seems to be on the surface. I'm wondering if it's the same thing yours had.Never had it, only seen it. The bacteria effects the gill tissue and hypodermis, the layer of cells beneath the exoskeleton. However, you've seen how thin molts are, so often it looks as tho the shell has turned black. Kinda like how a bruise on a fingernail is actually the skin tissue bruising, but the nail itself might look bloody. Sometimes if you look closely the gills appear brown striped on those that have it. Often the molts will have it inside the shell as well.
